The right-arm seamer pulled up with his left hamstring post-delivery that he bowled during the morning session.
The touring camp stated Atkinson reported "discomfort" and required time away from the action for further assessment "in the coming hours".
The concluding match of the tour at the SCG begins on Sunday, 4 January.
